Aber Professor Utonium fügte dem Gebräu aus Versehen noch etwas anderes hinzu: die Chemikalie X! ….“ Diese Intro-Sequenz der Serie hat sich über die Jahre nicht geändert und gibt die wesentlichen Informationen zur Handlung wieder: Die Powerpuff Girls, die ursprünglich als Töchter des Professors, der zwar keine Frau, aber unbedingt Kinder haben wollte, geplant waren, werden durch einen Unfall bereits bei ihrer „Geburt“ mit unglaublichen Kräften ausgestattet und beschließen, sich voll und ganz der Verbrechensbekämpfung zu widmen. Ihr Erzfeind ist der mutierte Schimpanse Mojo Jojo, der die schlechte Angewohnheit hat, alles doppelt und dreifach zu sagen. Er hat sich die Weltherrschaft zum Ziel gesetzt und versucht, das mit diversen Robotern und Strahlenkanonen zu erreichen, die aber immer von den Powerpuff Girls innerhalb kürzester Zeit in ihre Bestandteile zerlegt werden. Abgesehen von Mojo bekämpfen die Powerpuff Girls alle anderen Arten Krimineller und Monster, die die Stadt Townsville Tag für Tag heimsuchen und erledigen ihre Arbeit stets vor dem Zubettgehen.
